1. Set up Professor Quirrel as actually hosting Voldemort. Lay some false clues pointing at Professor Snape. Have Dumbledore hide the Stone in the Mirror of Erised. Set up Fluffy and the series of traps: flying keys, devil's snare, giant chessboard. Have Quirrel release the troll into Hogwarts as an event. Then let the players loose and see what they do. They might figure out Voldemort is hiding on Quirrel early and confront him before the troll event. They might bypass Fluffy and the traps completely. They might convince Dumbledore to move the Stone somewhere else. But this is fine! This is what I mean by writing situations, not plots.
That sounds more fixed than I would have expected. I would have guessed that Quirrel was meant to be the villain all along and it was players misinterpreting random details that resulted in them suspecting Snape. Or maybe the other way around.

Why bother setting up such an elaborate system of red herrings and twist when there's a 90% chance the players won't actually appreciate it due to immediately going off the rails?

Also, you obviously wouldn't plan the stone challenges in advance either - those are clearly made up to be tailored to the PC's abilities.
